I was playing drums for about three hours last night online. Now both my knees are aching. I have a feeling it has to with the kick pedal. Anyone else having this problem?
Is it because I'm not sitting high enough or something? I use the "tap" technique of keeping the pedal pushed in and then raising/lowering to play bass notes.

You'll have to find your own comfortable way of playing. First off remember that you played 2 hours ;) Like any instrument you will get sore from doing things your body is not use to doing. You're using muscles that are not usually worked.
I've seen it said on here before, but I'm also a drummer, and was taught to raise and lower my entire leg to hit the kick peddle. It's just habit and I don't honestly realize I do it, except when everyone says I make a way louder noise than anyone else.

Primarily medium, but I can do about 5 or 6 songs on hard.

The spring in the pedal is too strong. I can play my real set for hours and I'm fine.

It is just your body getting use to it....When I first started playing real drumset my legs would be sore and stuff sometimes. Maybe try a different way of playing but overall you will get use to it.

For seating make sure your leg forms a 90 degree angle, you don't want your thigh over the 90 degrees. I see some people play with their lower leg (calf) stretched out past 90.. I think i'm playing that way now too (I keep the pedal down myself). All that said, I am a runner (did a half marathon earlier this year, so its entirely possible that it is simply because you're just out of shape. :) But my knee/leg was killing me the first night until I read up on how to actually sit at a drum kit.
FYI, I played 10 hours the first day (I played drums for most of it)... over the weekend the band played about 18 hours. Sat I played drums exclusively for 6 hours with I think a 20 minute break in there somewhere.. I'm only playing Medium and the first half of the song list by difficulty on Hard right now though... YMMV
