specifically for Maps and Reptilia, is there a way to select rhythm/lead or is the intro in Maps unplayable? the same for Reptilia the note chart switches off lead notes to rhythm.

That's just the way it is. Unfortunately there is no way to modify which section you play, although that would be cool.

I think in the case of Maps guitar, it would've made it way harder compared to the drums/vocals/bass.

It seems like they try to balance out some songs so that the other instruments are of comparable difficulty (see also Creep or Dead Or Alive on expert drums).
