I'm a big Beatles fan and have waited since march to get this little beautiful gem of a game! ;D
but something has puzzled me - the verson of "I'm Looking Through You" on the game (Shea Stadium) is a version I've never heard before. I've only heard the versions on Rubber Soul and Anthology. If anyone can direct me to where this third version is to be found, I'd highly appreciate it!

What did you find different? Most RB songs don't fade out at the end (the origional song faded out), these songs are the remasters, and probably remixed specifically for Beatles Rockband.
The version on the game is the Rubber Soul version, it's just that it doesn't fade out like the version on the album.

The things I found different was the guitar intro, and the middlepart "...and you're nowhere" - after this part they usually just play guitars then get back to the verse again, but on the game's version there is kind of a bridge instead.

The only difference between the Rubber Soul version and the one in TBRB is the fadeout at the end has been removed (as has already been pointed out). The Rubber Soul version has the bridge after 'and you're nowhere', and the guitar intro.

Yes, the only songs that fade out are Come Together and All You Need Is Love

I don't like the Come Together fade out. I'd rather play all that I can hear. I like the way Taxman was handled.

Let me add some information:
The version of the song that I've been accustomed to starts with George Martin saying "I'm Looking Through You, take one", then Paul/John says "okay..." then a strumming of a guitar.
And the middle parts where there are singing on the game version, instead there are guitar solos. The song I've listened to is more hard, a little more rock. The game version is a bit softer in my opinion.
Anyone have any idea where "my" version is from, if not from Rubber Soul? If people still doesn't understand, I'll upload the mp3 temporarily somewhere for you to listen.

According to Wikipedia (http://en.wikipedia.org/wiki/I%27m_Looking_Through_You), the version I've listened to all this time is the first recorded, but not originally released:
The original version recorded on 24 October was slower than the released version, had a significantly different rhythm, and lacked the "Why, tell me why..." middle eight of the final version. It was eventually released in 1996 on the Anthology 2 compilation. The final version was recorded on 10 November with overdubs on 11 November and is the version included on Rubber Soul.
I'll just see if I can fetch the original when I get the opportunity ;)

The version on game is the classic album version, minus fade out. As you've figured out, the version you know is Anthology 2.

Also the american release of Rubber Soul has a longer intro with two false starts. The british version without that intro became "the final mix" when the 87' CD's were released.

I got really used to the Anthology 2 version that I was dismayed with it didn't start with the maracas in the game
