I dunno man. Entwistle certainly changed the way that the bass guitar was made, as well as played, but Geddy's really got a much cleaner sound and takes much more from his jazz influences than Entwistle does.
It's sort of this (http://youtube.com/watch?v=AuMLIHatC9E) versus this. (http://youtube.com/watch?v=meu9rERnTf8)
In all fairness, Entwistle is more of a "Show-ey" guy, compared to Geddy Lee, and his solo spot in that video was longer.

Damn, this is a hard choice, but I'd have to say Entwistle.

No contest man!! These guys aren't even near the same level!
Entwistle is the much better bassist. The man has fingers that can move in a blur and create a bassline that sounds absolutely amazing but still holds the mess (I use mess in the best possible terms, as I'm a huge Who fan) that is The Who together. Without Entwistle, The Who would have fallen apart quickly.
On the other hand, Geddy is a great bassist, but could easily be replaced without anyone noticing.
Just FYI, Although The Who are still going with Pino Palladino on bass, he's nowhere near the greatness of John and the basslines have become simplified in some places because of it (This is not a knock against Pino, I really like him as well).
John is up in Bass heaven, while Geddy is far enough away to be on Pluto. Sorry, no contest here...
