At some point I read that the microphone can be used as a cowbell. I was wondering if there were points where it would be required to use the microphone as a cowbell or if it was always optional when there was no singing part. Any ideas?

During some songs, when there is a break for the vocalist the game will give you tambourine/cowbell/etc rhythm sections (depending on what's appropriate for the song) so the singer doesn't get bored. You aren't required to do them and you don't lose combo or anything for skipping them, but you do get bonus points. If you are singing and playing another instrument you can say "pop" or something like that to play them if you want.
