Slaughter - Burning Bridges (about Vinny Vincent)
John Lennon- How Do You Sleep? (about McCartney)
Deep Purple - Smooth Dancer (Gillan explaining his "feelings" to Blackmore)
Sammy Hagar-Little White Lies (The Van Halen's)
Keith Richards - You Don't Move Me (about Mick Jagger)
One of the most amazing examples is Peter Gabriel. He used the following lyrics to slate his Genesis bandmates...
You're sitting in your comfort you don't believe I'm real
You cannot buy protection from the way that I feel.
Your Progressive hypocrites hand out their trash
But it was mine in the first place, so I'll burn it to ash.
Why is that so amazing? Because it was on a ****ing Genesis record. The guys he was bashing played on the song without realising what Peter was planning.
Izzy Stradlin did the same thing with 14 Years on the Use Your Illusion albums airing out his feelings on his friendship with Axl Rose, unbeknownst to Rose that it was about him.

when i was 15 one of the young men in my class performed a song that he had written at the annual talent-show about a chubby girl that used to sing in his band in which he compared her to miss piggy and an inflated catfish.

Ace, "How Long" - It sounds like a jilted lover licking his wounds, but it's actually the product of internal band strife, specifically Tex Comer's departure to play with another group. Interestingly enough, he came back, but the whole band called it quits shortly thereafter.
Styx, "Killing the Thing That You Love" - Tommy Shaw and James Young take pot shots at former band-mate Dennis DeYoung in this and several other songs on the first post-DeYoung release, Cyclorama. The whole thing was rather childish, actually, and suggests there is a reason Styx is no longer the headlining act they still were even in the late 1990s.
Pink Floyd, "Poles Apart" - David Gilmour sings about the rift between him and Roger Waters. However, the last lyrics of the song suggest there was still a bit of respect between them. Thankfully that was enough for them to finally bury the hatchet, even if it took another 12 years or so.

I'm pretty sure Shackler's Revenge has a subtle hint towards being about Slash.

Not sure if it counts, but I think Carouslambala is about how Plant and Jones were annoyed at Page and Bonham.

Got another one , well two, that were done and members of the band didn't realize the lyrical meaning.
Van Halen - Me Wise Magic and Can't Get This Stuff No More.
Back in '96 when VH got back togehter with Roth just before the VHIII debacle Roth and the band came up with 2 new songs to be included on the greatest hits pakage that was coming out. Roth wrote the lyrica to both and both in fact were a message to the band.

Yes, the first thing that came into my mind was Liar. One of my favorite tracks off the album too. I highly recommend you look up the lyrics.

Not a former band member but the Ramones' - KKK Took My Baby Away was about Johnny stealing Joey's girl.
Jello Biafra does a tune I think with the Melvins called "Those Dumb Punk Kids Will Buy Anything" about DK touring without him, among other things.

Here are a couple that aren't about dislike of former members, but do fit in as criticisms of current (or then-current) members.
The Alan Parsons Project, "You Don't Believe" - Even though they shared songwriting credit, it was usually Eric Woolfson who wrote the initial tunes, with producer Parsons molding them into finished products. Once in a while they would have a creative difference of opinion over a song's arrangement. Woolfson wrote this song as a result. Note the line, "And they're my tunes / But they're your compositions."
Fleetwood Mac, "Go Your Own Way" - Lindsey Buckingham wrote this about Stevie Nicks after they broke up. Reportedly she was uncomfortable about including the song on the album, but they did, scoring a big hit and future Rock Band 2 track!

John Lennon's "Whatever Get You Through The Night" is also about McCartney, and not former member, but "Should I Stay or Should I Go" is rumored to be about members of the Clash clashing with Joe Strummer.
