OTHER: Marillion
Seconded, even though I know Sayburr and I are each talking about a different Marillion :D
Still, there are few bands capable of innovating their sound yet with each album yet retaining what made you fall in love with them in the first place.
They're also an amazing live band (and really nice to their fans as well...the bi-annual Marillion weekends are a fan's wet dream, and the coolest thing a group could do for its hardcore fans).
Ayreon, Porcupine Tree, Opeth, Dream Theater, Pain of Salvation, Transatlantic and early Genesis are my other favorites, although all bands listed so far are great.

I say Gentle Giant for my personnal tastes, but I think it all depends on what you focus on. Instrument masters: Yes and maybe King Crimson. Musical theory masters: King Crimson and Gentle Giant (and others, but those are the most popular). Diversity: Moody Blues??. Togetherness: I'd say Genesis.
Anyway, I think my point is clear: I think that the question is not clear enough.

According to Wikipedia (I know, it's not the best source, but it's the fastest way to get a quote).
First sentence on http://en.wikipedia.org/wiki/Tool_(band).
I don't really consider them metal, at all. And I know a lot of people who agree with me.
I know none of these are definitive sources, but here goes:
They don't have a profile on metal-archives.
Current wikipedia quote is "Tool is an American, three-time Grammy Award winning rock band that was formed in 1990 in Los Angeles, California."
There is a pretty big debate regarding whether or not Tool is metal, so I certainly wouldn't disbar them from being prog rock. And even if they are metal, doesn't mean they aren't prog rock as well, especially at various points in their discography. Disbarring Tool for being prog metal is like saying Porcupine Tree isn't prog rock because they had some heavy songs on their last album.
Because I never really answered the question, I think I'm gonna have to go with Opeth as my favorite progressive rock/metal band. I love so much progressive music, but Opeth is the one that I always come back to, time and time again. They were my first real progressive love, and I still love them to this day.
Other top prog bands for me are Pink Floyd, Rush, Porcupine Tree, Yes, Tool, Ayreon, and Gojira.

Metal Archives, while it is one of the best music encyclopedias on the web, both in content and format, is a very biased and elitist group. They decline to included most alternative, nu, funk, and rap metal groups, for instance. And by this logic, is Rush metal, as they have an archives page?
Anyway, favorites are a four-way tie between Floyd, Rush, Tool, and Opeth.

Exactly, because of the nebulous nature of progressive bands they can go through phases and often incoporate a lot of genre elements. They tend to utilize elements associated with heavy metal music but not exclusively and its easy to find tracks where they dont show any "metal" at all. While progressive metal is an apt label for a good portion of Tool's work, there is plenty of not-metal.

I do realize this, but their opinion does hold as much weight as anyone else's, and I was merely cited a usually reputable source on metal.

I hope you don't mind if I answer but I have a good idea of why.
Think about lets goes back to Rush's first three albums. Rush's debut is a simple album of hard rock that I think leans to close to early metal in way. Fly by Night is the start where Rush started putting some prog like ideas in there music noticeably with By Tor and the Snow Dog. Caress of Steel would be half and half. Side one had Bastille Days, Lakeside Park, and I'm Think I'm Going Bald, all three one of the songs are rather straight forward. Also on side one is The Necromancer, which is Rush attempt at going for a epic. Side two has The Fountain of Lamneth which is Rush's full on epic. It is progressive nature for sure.
Then on the next three album. 2112 is first full on progressive rock album. It has the odd time signatures among other things that would be the staple of A Farewell to Kings and Hemispheres. A Farewell to Kings added more progish things to Rush, addition of an another instrument, more epics, different modes, and continuing with The Voyage. Hemispheres is most definitely progressive, carrying the 18 minute epic Hemispheres and the jazz influenced La Ville Strangiato.
Moving Pictures, Permanent Waves, and Signals was a clear move from progressive rock. These albums to me are hard rock with some pop influences. The albums that continue in the 80s like Power Windows and Hold Your Fire are no where near progressive rock. More like to me Rush's brand of pop rock. :)
The 90s saw a return of a hard rock genre oriented, but neither those, nor Vapor Trails and Snake & Arrows are really progressive rock.
------------------------------------------------------------------------------------------------------------------------------------
My choice on your list would be Yes. Everything that Yes did progressive rock is great. Yes was also great for their covers and all of them(perhaps maybe Jon Anderson) is quite proficient at their respective instruments.
Honorable mentions to go out to King Crimson, Gentle Giant, and Spock Beard for sure. Great bands with talented musicians and epic music. Although me being a fanatic of the progressive rock genre, it's hard to pick.

1. The Tubes
2. Roxy Music
3. Split Enz
4. Genesis (love both the Gabriel and Collins eras)
5. Spirit
6. The Beatles (during their Sgt. Peppers period)
I've also seen Kate Bush mentioned as prog on a couple of websites dedicated to the genre, so I'd tack her on as number seven if her music is truly considered progressive.

Orphaned Land tops most bands in the realm of progressive metal.

Rush, and then maybe Coheed and Cambria or Pink Floyd. But Rush is the best

One of my favorite genres but I'd pick Dream Theater as my favorite, followed closely by Opeth, Porcupine Tree, and Genesis.

I go with King Crimson. However, Can, Pink Floyd, Camel, Yes, Zappa, and Tull are also awesome. As is Opeth, Dream Theater, Atheist, and all of the prog metal bands.
It's really hard to choose a favorite, though.

Marillion rips every one of your little prog-metal bands to shreds.

Fans of prog metal should check out Earthless. They've recorded two amazing studio albums and one live double-disc on a small label and are just sick musicians. You won't believe so much sound comes from just three guys.

REALLY neck-and-neck tie between Dream Theater, Symphony X, Pink Floyd, and Tool.

They're good, but they're not quite greats yet, IMO. I loved their first two albums, but wasn't so excited about their albums after that.
I'd still love to see some of their songs as DLC, though.

What's more "progressive" than throwing a flute solo in the middle of a Hard-Rockin' song? I dig Jethro Tull.

pretty hard... I would say Emerson, Lake and Palmer (as the most distinguished), followed by Focus (as the most musical) and Gentle Giant (as the most creative and btw most underestimated).

Pink Floyd is the only true answer to this question.

Pink Floyd is the only true answer to this question.
Pink Floyd is an example of a WRONG answer to this question, considering they're not now nor never have been a progressive rock band. Do you think Metallica is the best punk band, too? Madness is the best new wave band?

How isn't Pink Floyd progressive?
They're not primarily progressive, true...but definitely considered prog.

Pink Floyd (as well as Rush) was a band that released a few progressive rock albums, but was not a progressive rock band, their earlier albums were space rock, and their later albums more just hard rock

By whom? People who don't know what prog rock means? They're a space rock band. Just because they wrote a few concept albums doesn't make them prog - My Chemical Romance made a concept record, too, and so did Hawkwind, who are, imho, much much better than Pink Floyd.

My vote would have to go with Dream Theater, Rush, and Jethro Tull(Even though I've only heard a few songs from Jethro Tull)
A little bit off topic here but, Speaking of Jethro Tull can anyone recomend me some of they're best work? I was thinking about getting Aqualung and Thick as A Brick.
For a selection of their music covering a WIDE span of their work pick up "Very Best of Jethro Tull" released in 2001. It has Aqualung, Bungle in the Jungle, and stuff covering different aspects of their career. However you can't go wrong with Aqualung or Thick as a Brick.
Btw Favorite Prog Bands?
1. Jethro Tull
2. Rush

My favorite Prog band is definitely Rush, but in all honesty, there are several bands that better exemplify the genre than Rush.

Best of all time? I'd have to say YES wins that award. But Rush comes close.
Dream Theater has shown considerable prowess in that regard and would definitely be a contender if not for Yes' significant head start.

The best prog bands are :
Genesis with Peter Gabriel
Yes ('69 to '79)
Gentle Giant
IQ (Intellectual Quotient)
and many more but stick with them

I disagree with IQ. They were like Marillion with less talent.

*Prepares himself for the inevitable 'Rush isn't prog' backlash*
My picks? Rush and Yes (Yes Album thru Going For the One, plus Drama).
Haven't been able to get into Genesis for some reason. Nothing jumps out and grabs me like it does with Yes. King Crimson is decent too, but the constant line-up changes make them a little too uneven to make the list.

Definitely Yes.
But I love prog, so pretty much anything is good for me.
