One thing that might help this is if you choose an in game guitar that has inlays on the fretboard. Then you can use those in addition to the fret numbers to know where you're at.

I had the same issue when I was just getting started on Rocksmith, but you do get used to it. While I prefer Rockband's way of showing the chart, it's about the only thing I prefer at this point.
