I like them all for different reasons.
I like the early era because I just love that early rock and roll sound. No overdubbing, not overly-edited in a studio like most of the stuff out there today, just pure rock and roll.
I like the psychedelic era because that's when a great amount of their most famous, endearing works were created, and because they were so open to experimentation in their work, they cemented their place at the top of music history like no other group or artist.
I like the late era because it gave us some indication as to how their solo careers would turn out, while still giving a Beatles feel to the songs and works. Many people (myself included) would consider the White Album, Abbey Road and Let It Be in their top five Beatles albums.

They weren't really 'skiffle' in the early Beatle days. 63-66 was rock'n'roll and pop, then soft rock and psych-pop.
Skiffle was more Quarrymen territory.
However, I like them all. The psychedelic rock era is probably my favourite.

Sgt. Pepper and Magical Mystery Tour: Psych-rock
The White Album: A mash of everything. With added Yoko.
Abbey Road and Let It Be: Rock.
I love them all, but I consider the psych-rock era to be the best.
Give me more songs by David Bowie, Oasis and The Smiths and I will be a very happy man indeed.

While I was away, I fell in love with some ponies, expect some of that.
My favorite, by far, is the period from "A Hard Day's Night" through "Revolver." I love the classic Beatles sound.
