Sounds like you may need to do the assassin den mission to get him back. Those assassins don't act like the regular missions, if you're experiencing what I think you are.

You start out with one assassin at level 10 or so. At one point you send him off to do something, and although it shows him as on an assassination mission, he's really just waiting for you to do an assassin den mission.

Yeah the first assassin that you send out in the world to level up, he's not gone a specific length of time. His return is triggered by something story-related (i.e. you get to a point in the story and he comes back).
Also watch out, some of the assassin send off missions actually cost you money... Found that out the hard way.
