I'd point out, among others, Nippon Ichi, Double Fine, Bethesda, Atlus, Team17, and Sony Studio Liverpool (formerly Psygnosis).
Of studios that have since passed on, the aformentioned Black Isle, Looking Glass, Bullfrog, Free Radical, Pandemic, Sir-Tech, and Troika all come to mind.
