Lechku & Nechku, fought at the Wawku Shrine (and then again on the Ark of Yamato, of course). They suuuuuuuuuuucked.
Huge Final Fantasy fan, so my favourite boss fight in a game goes to 3rd incarnation of Seymour from FF10. He was an absolute pain to beat, but for all the right reasons

Vampire The Masquerade: Bloodlines has most of my favorite bosses: Andrei the Tzeimisce, The Sheriff, Brother Claw & Blade, the Hengeyokai, etc.
And of course, all of the Elite Fours in the Pokemon games and many of the Robot Masters in the Mega Man series.

Metroid Prime has some freaking amazing boss battles. Flaahgra, Thardus, Omega Pirate... They were all awesome.
And not really a boss, but I always loved the first run-in with the Chozo Ghosts, even if I was really freaked out about it at the time. Their battle theme added to the intensity, too.
Looking back on it, that game actually had a really good soundtrack.
